there are no contradictions in the Qur'an. what you quoted of 'man created from' is something you took from other sources and did not bother to read the context of. these are speaking of the various stages of creation --
nothing being the creation of all things from God's speech, before this existing nothing
'cloth' you mean clot -- is speaking of pregnancy and embryological development
water is speaking of all living things, something science agrees with
seed is speaking of fertilization of the embryo, pregnancy
clay, earth, dust is speaking of the formation of Adam from the soil and God's speech.
