I've noticed with some games if I've been scanning a lot, then have a few codes on, it tends to crash during level transition. Is this normal?

No, but if they are full screen games they might be programmed badly and crash due to the switching between programs and don't have the switch properly

And if it is an online game it might be detecting cheat engine after a minute or 5 and then auto terminates itself

Well, they were in windowed mode. And they were also indie games, so the bad programming thing wouldn't surprise me.
