well to start off, my original cpu fan bit the bisket (thermaltake big typhoon).
so i went off and installed a zalman cnps9700, ever since then my case temp has been way higher than it used to be. whenever I run something big [i.e call of duty 5] my case reaches it's alarm temp and beeps. (temperature lcd on front turns red.. uh oh). how do i change the alarm temp? i'll check the bios later but im currently dling something.
case: thermaltake sviking, if that helps.

You reapplied thermal compound, I presume?
And the case temp sensors are ambient? Or individual components?

You'll want to remove the old thermal paste (with the appropriate solution, ~75% isopropyl alcohol), as Karakawe pointed out.
Positioning the cooler in the right direction would also improve the system cooling performance too.
The setting for the CPU alarm temperature is in the BIOS, probably under the PC Health (or similar) tab.
