I suggest you let Windows run it as it will fix errors, but if it runs every time the OS boots up then check your hd as it may be dying.

Basically comes up when you force-power down your computer or it's shut down unexpectedly, right?
I haven't ever had a problem skipping it, you're probably fine.

don't skip it because it's pain to have it appear every boot unless you manually stop it.
