OK, I was making a MapleStory private server and stupidnoob99 said he would help, but sent me a virus :S
A few questions...
Some of the files opened CMD but were .exe's, is there a way to see the commands in a .exe file? Just to check stuff is clean -.-
And what should I use to remove the files? I don't know where they are....

go to http://virusscan.jotti.org/ and try to find out what he sent you.
If it doens't find anything or you can't get a solution:
Open up taskmanager and see what's running.
end process anything that shouldn't be running
try to delete the files. you may have to boot up in safe mode.

If they're simply hidden you can easily change a folder settings and see them. At the top of the folder click on tools > folder options > view tab > hidden files and folders > click 'show hidden files and folders'
I only use XP, might be different on vista but if it is just google how to.

Scan the files with jotti or something. I don't trust AVG so i suggest getting bitdefender or nod32 30 day trial and do a full PC scan.

Open up task manager and see what's running. If something is running that shouldn't be running, search for that exe name. If nothing is running that shouldn't be running, you should be fine.

Download avast and do a boot time scan, its like scanning your computer when its not on that way any virus attached to a process, hidden, etc has no chance to escape. I would 99% guarantee as long as its updated that boot time scan with avast will rid you of any lingering virus. Also I would consider encrypting your files....while its processing it might say something absurd like 14 days to 14 hours but its estimated and gets more accurate as time goes on, on average it might take no more than a hour if that from the PC's I have done it with, also depends on how many you have. Encrypting your files makes it so if any intrusion happens and someone or something gets into your network they cannot view nor move your files regardless of their access to it. I highly recommend avast as it also has the best that I have seen real time scanner and would have put a stop to your nasty virus the second it showed its face and you wouldn't have had this problem.
