Hey!
I've stumbled across a little game on Uplay which I was trying to mod with CE, for single player purposes only. To make it work I obviously have to hook the process to CE, so I'm wondering if Uplay or Steam might get behind it (aka recognize Cheat Engine) and flag my account for hooking third party tools to the game. Any information on that?
Thanks in advance.

I'm a Steam users. If you are trying to cheat a VAC-enabled games (Dota 2, CS:GO, L4D, L4D2, Garry's Mod, COD, ect.) with CE, it is a 100% chance that you will receive a VAC ban and your Steam account is pretty much done.
But if you cheats games with no VAC-enabled, then you are pretty much safe. I have cheated games with no VAC-enabled a lot and so far my account is still in good standing.
So if you are trying to cheat a game on Steam, make sure it doesn't have VAC-enabled tag.
I don't think Unisoft is against cheaters (I have heard there is no anti cheat system and the supports doesn't care much about cheaters, not sure about this though) so I think it is safe to cheat single player games there.

If it is an online game and VAC-enabled then yes, you have to bypass it first.
If it is a single player game, cheat away to your heart's delight. There are exceptions though, Starcraft 2 banned users for cheating offline but Blizzard is really anal about cheating in their games.

Thankfully it's not a Valve game, so I'll give it a try soon.

Not just Valve's games have VAC-enabled, there are still some other games like Fruitbat Factory 's "100% Orange Juice", Ronimo Games 's "Awesomenauts". So be careful. Double check it doesn't have VAC-enabled tag before cheating.

Also keep in mind, not just online/mutliplayer games make use of VAC. There are some single player games that use it as well.

Is there an easy way to see if a game has this VAC-flag?

In most cases, VAC will only be enabled on a game during multiplayer usage, however in some games VAC is loaded all the time. It is fairly hit or miss on which game does or doesn't use it full time etc. Given the rules of the forum I cannot go into detail about VAC though.

For those wondering, this appears to be an alt account of Riolu, the biggest cheater in Trackmania, if not all of gaming.

no. it doesn't block detection of CE out of the box. you still need to hook the kernel yourself to hide CE (using dbvm if you like)
