I am looking for a way to trigger certain cheats being activated from external software.

For example, I would like to be able to toggle a cheat on and off by pressing a button in a separate application (The actual use case is more complicated than this).

Is this possible using Cheat Engine?

Possibly using the command line?

You can use LuaSocket or the built-in shared memory feature. Does require you to create your own set of handling/controls to tell each said what to do when either or sends a command.
