So when attaching the cheat engine debugger to just cause 3, the veh debugger is not detected. How come?

Is it just because it doesn't show up when calling IsDebuggerPresent()?

or is there something more to the veh debugger that I dont understand

it's just not the generic windows debugging mechanism. None of the windows dbg* api is used or called in the target process (usually they hook some callback in the target process causing a crash when it gets called)
