Boot up windows from a different drive, go to 'my computer', right-click on external drive, select 'format'.
Just one of many ways.

So, your computer doesn't recognize it at all...even if you unplug the USB drive and plug it back in? Also, does your computer recognize the external drive after you reboot?

start menu->control panel->administrative tools->computer management->disk management->[list at the bottom] right click->format (as ntfs).

Insert windows disc, boot up, select drive & format.

Run 'diskmgmt.msc' as Administrator, then format the uninitialized volume.
