how come most micro ATX mobo's have an onboard card, and ATX mobo's dont?

That's not a rule. Many ATX motherboards have integrated graphics. However, maybe more mATX boards have an IGP because IGPs are more attractive for computers in that form factor.

oh well because, most ATX mobo's I see on newegg say that there is no IGP

It's how the industry looks at things, mATX board have a IGP because we can assume there are for those who wants something small and quiet, adding a video card may ruin that purpose and increase the price.
ATX boards mostly don't is for the opposite reason, users who buys these boards are more likely to also get a video card. If a person buys a Core i7 with a ATX board, you think he will use onboard video?

Right Intel IGP don't exist on the board, but on the CPU, the video outputs on the boards are just connectors and when you buy a Intel CPU without IGP, those connectors will not work.
