There are a bunch of mkv converters, the one I use is allok.
If you want to burn it then is better to just use DVDXtoConverter

That doesn't seem to be what I'm looking for.
I want something basically like windows movie maker that can import an mkv file, then edit the timeline just like an avi.

but you can convert it to avi => to edit it
or
if all you want to do is crop a part out then try
http://www.bunkus.org/videotools/mkvtoolnix/
supposedly you can use it to split parts so it should work for cropping something out. I doubt theres and editors like movie maker for mkv

Sony Vegas.
Pinnacle Studio.

Of course, they're not free.

If you can't use Windows Movie Maker because it doesn't have the proper codecs, get the Creative Community Codec Pack: http://cccp-project.net/
You may need to edit the settings to force WMM to use the codecs.

If that still doesn't work, then try using ffmpeg to convert the video into a format that does work.

I use Virtual Dub Mod http://virtualdubmod.sourceforge.net/, good for converting mkv to avi and demuxing, muxing etc.

Convert to uncompressed AVI. That way it's a lossless conversion.
